Nobody starts seeds planning to lose a third of them. But walk through enough propagation greenhouses in February or March and you’ll see the same story: trays of limp, collapsed seedlings, stems pinched at the soil line like someone squeezed them with tweezers. Damping off. The fungus got them because the irrigation was wrong.

It’s not a disease you treat. By the time you see it, those seedlings are dead. What you can do is stop it from happening in the first place, and the single biggest lever is how you water.

A nursery I worked with in central California was losing about 30% of their tomato starts to damping off every spring. They were overhead-watering seedlings on a fixed timer, same schedule regardless of weather. Wet leaves at night, soggy media, zero airflow after 4 PM. The fix wasn’t a fungicide. It was swapping the watering method and cutting the frequency in half. Their losses dropped below 5% the next season. That’s not an outlier.

Why Seedlings Rot

Damping off is caused by a handful of soilborne fungi, mostly *Pythium*, *Rhizoctonia*, and *Fusarium*. They need three things to wreck a tray of seedlings: wet media, still air, and a susceptible host. Newly germinated seedlings are about as susceptible as it gets. Their stems haven’t lignified yet. One night of wet conditions at the soil surface and the hyphae are in.

The irrigation connection is direct. Every time you water from above, you wet the stems and leaves. If that water sits on the plant overnight, you’ve handed *Pythium* exactly what it needs. If the media stays saturated because you’re watering on a timer instead of checking moisture, the roots are swimming and the fungi are multiplying.

I’ve seen growers fight this with fungicide drenches and still lose flats because they never changed how they watered. It’s like bailing out a boat without plugging the hole.

How to Water Seedlings Without Killing Them

The first 30 days are when it matters most. After transplant, the plants have stronger stems and more root mass. They can handle a little stress. Seedlings cannot.

Week 1: Germination. Seeds need consistent moisture to germinate, but not saturation. The media should feel like a wrung-out sponge, damp but not dripping. A dome or humidity tent keeps moisture in so you don’t have to water constantly. If you’re using a misting system, run it in short bursts: 5 to 10 seconds every 15 to 20 minutes during daylight, off completely at night. Never let mist run after dark. That’s how you grow fungus, not seedlings.

Weeks 2-3: Early growth. Once most seeds have germinated, pull the dome off. Seedlings need air movement now. Switch from mist to gentle watering at the base. A fine-rose watering can or a drip system with micro-emitters works. Water in the morning so the foliage is dry by evening. How often? Stick your finger in the media. If it’s damp half an inch down, skip the watering. If it’s dry, water until you see a few drops come out the bottom of the tray, then stop.

Week 4: Hardening off. Start stretching the interval between waterings. Let the media dry down more between cycles. This signals the roots to grow deeper in search of moisture and toughens the stems. If you’ve been watering daily, shift to every other day. By day 30 those seedlings should handle a full day without water and bounce right back.

Hand Watering vs Capillary Mats vs Misting

For a small operation, hand watering with a fine-rose can gives you total control. You see every tray. You notice the one that’s drying faster than the others. The downside is labor. One person can water maybe 200 trays an hour. At $15/hour, that’s $0.075 per tray per watering. Over 30 days, 500 trays watered once daily comes to about $1,125 in labor. Not nothing, but cheap compared to losing 30% of your starts.

Capillary mats are a halfway point. You lay an absorbent fabric on the bench and set flats on top. The mat wicks water up from a reservoir or drip line running underneath. Roots stay dry, media draws moisture from below, and foliage never gets wet. A basic mat setup for a 4-by-8-foot bench runs about $40 to $60. For a greenhouse with ten benches, you’re looking at $400 to $600 in mats plus a few hours of setup. The plants water themselves. You refill the reservoir.

Misting systems are the high end for propagation houses with thousands of trays. Overhead mist nozzles on a controller pulse short bursts throughout the day. A basic controller and manifold for a 30-by-96-foot hoop house runs $800 to $1,200, not counting plumbing. The precision is excellent if you dial in the timing. But if the controller settings are wrong, or someone overrides it to run continuously, you’re back to the damping off problem, just at scale.

What Bad Propagation Irrigation Costs

Here’s the math that changed how I think about watering seedlings.

Say you start 5,000 tomato transplants for your own production. Good seed, good media, a month of labor. Industry data puts the cost of producing a single vegetable transplant at $0.08 to $0.15, depending on scale and crop. At $0.12 each, those 5,000 starts represent a $600 investment before they ever touch field soil.

Now lose 30% to damping off. That’s 1,500 dead seedlings and $180 down the drain. But the real hit is bigger. You’re short 1,500 plants at transplant time. If each tomato plant produces 15 pounds of marketable fruit at $0.80 per pound wholesale, the revenue gap is $18,000. All because you soaked them from above at 5 PM.

Even if you catch the loss and buy replacement transplants at $0.25 each from another grower, you’re out $375 for the replacements plus the $180 you already spent on the dead ones. $555 total, and the replacement plants are two weeks behind the ones you started. Later fruit, shorter harvest window.

Now compare that to spending $200 on capillary mats and adjusting your watering schedule. The mats last two to three seasons. The schedule change costs nothing. In the first year alone, the payoff is 2 to 3 times the investment, even if you only cut your losses from 30% to 10%.

If you’re a commercial nursery selling starts at $0.20 to $0.40 each, the numbers get sharper. A 100,000-tray operation losing 25% to disease is writing off $5,000 to $10,000 in revenue per cycle. Proper irrigation equipment for that scale might cost $3,000 to $5,000. It pays for itself in a single season, often within one crop.

Water Temperature Matters Too

One thing people miss: cold water on seedling media slows root growth. If your greenhouse water comes straight from a well at 10°C (50°F) and you’re watering warm-season crops like peppers or cucurbits, you’re chilling the root zone every time. Let the water sit in a tank inside the greenhouse for a few hours before using it. A 200-liter barrel costs $30 and makes a measurable difference in germination speed.

The same barrel helps if your water has high bicarbonate levels. Letting it sit allows some CO2 to off-gas, which nudges the pH down slightly. Seedlings in plug trays have almost no buffering capacity. The water you give them is everything.

The short version: water seedlings from below when you can, water in the morning when you can’t, and never let them go to bed wet. The fungus is always waiting. Your irrigation habits decide whether it gets a meal.
